The 2 way lights on the front are not stock, but are both the same. They are from a 2000 mustang. The rear is all stock. But I might have got the hot wires mixed up as say.... 3 wire socket. Black is ground, then 2 hot wires, one for running lights, one for blinker( If the hot wires are not on the exact same filaments to luminate, could that be a problem? Also, My driver side headlight is cracked glass all over with clear tape over it & looks like alot of moisture got in there at one point. Could that be a problem?

Your front signal lights should have double filament bulbs. One is brighter and is used for the turn signal. The other is the parking light and is dimmer, with that circuit also powering the side marker lights. Easy to check, see if signal brightness is the same on both sides. Also see if the park lights are the same lumination both sides. If one is wired wrong brightness will be different.

the headlight switch gets real hot where it plugs into the wiring harness, as well as my washer switch doesn't work right all the time. Could these 2 switches be tied in causing the GEn light issues.(dim gen light) only when headlight switch is on.

Higher voltage will cause higher current perhaps heating the switches. I still think the alternator isn't putting out the N signal to the ?VVR, or the VR is bad, or at least out of adjustment.

How would I go about adjusting the VR? It's a new one, just as the stocker.

I have never done it and hoped somebody that has would respond. Take the cover off. There are 2 coils. I think you want the upper one. Check that it connects to the alternator field. There is a screw that sets the points gap. Run it in or out until you have about 14 voilts with a charged battery and the engine RPMS up.

Yes they are adjustable as labman says. Correct, there are two coils, one is the relay coil that closes and operates the fuel pump. The way to tell is with the engine off the fuel pump one contacts will be open. The voltage regulator coil is what you want and will have it's contact points closed all the time. This one usually has a screw pulling on a spring and is usually located on the side but toward the base of the coil. I don't have one in front of me and am going by memory here so bear with me.
Yes you need a fully charged battery, and warmed up and with the engine at about 2000 rpm adjust for 14 volts. Replace the cover and recheck as it may change a bit with the cover in place. Remove cover and reajust to compensate.
