I'm not sure if I followed your entire situation but I will take a stab at a couple issues. You can plug the EGR and also take off the air pump and the rail on the head. To plug the holes where the air rail was I just cut the sleeves off the air rail that screwed into the head, shoved ( I think a 5/16 bolt into the sleeve, brazed it in place and then screwed it back in the hole. The fuel lines bent closed could possibly be the ones connected under that cover in the bed of the truck. You might want to check that. Pressure coming out of the fill hole....that is cometimes blowby (worn rings) are you getting any oil in your breather?
