By running do you mean idles(even halfway decent) the chugs and dies when you give it any gas? Mine did this right after I installed the FPR, I had it set too low. And after adjusting it for more pressure, had to give it a couple seconds to even out. Currently running it at 3.5.
Also make sure both butterflys are free, mine was hung on the gasket after install and wouldnt open.
What's the state of your intake mani? cracks etc?
