The way I fixed some bad spots on mine, was I cut out the rusted spot, and welded a new peice of metal in its place. Use metal the same thickness so it welds easirer. Before welding the patch back in I used this stuff called Rust-Mort. You brush it on to stop rust dead. Let it set 24 hours, and weld your patch in.

The passenger side floor board was rusted out on mine from water leaking down the antenna cable, into the cab and on to the floorboard. It looked like swiss cheese when i removed the rust and scale. I cleaned everything up and coated everything with some rust killer spray stuff. And then i covered the underside of the floor board with masking tape. I filled all of the holes with J-B Weld and let it set up. I had to do that 2 or 3 times because when i removed the masking tape, i could put a droplight under the truck and i could see holes i've missed. Eventually i sealed all the holes and carpet covers the area so i guess i can live with it. Time will tell if it holds up.

mine was lookin like swiss cheese as well, so i cleaned it up, sprayed rubberized undercoating over top and bottom, rivited sheet metal over it, sprayed it again, and then from underneath i filled the holes with that expanding foam stuff in a can, then i coated it all again. Hopefully one day i'll get a welder and do it right by replacing everything.
