the trans should bolt up to your block, you will need to get a driveline made to match the splines so take the front driveline yoke or the whole driveline with the trans. the clutch may be a different setup I cant remember I used a different trans. why not get a trooper 4x4 5 speed instead of the 2wd? save the headaches and keep the 4wd just in case
I went from 4x4 to 2wd when I did my engine swap and it is a huge pain to get the front center section of the axle out I had to cut one of the mounts off with a sawzall and do a bunch of jerking and twisting to get it out, then you have to seal up the back of the 4wd hubs so you don't get a bunch of crap in the wheel bearings, weld up the shifter hole in the floor.... lots of pain in the butt. im pretty sure with the 4x4 trooper 5 speed the front driveline bolts up and you have to have a rear shaft modified to fit

The 4wd LUV should actually have the correct spline count already (2wd transmissions don't, but 4wd should). It may still require some driveline work, if the transmission length isn't the same. Also, is the front yoke on the correct side?

From what I've read, the MUA transmission housing is larger and may not fit under the LUV transmission tunnel.

You will need the driveshaft from that one, or at least the slip yoke. Your slip yoke has the wrong spline count for that transmission.
