I only had a short time before I had to go back to college and have not finished my winter vacation project. Are there dangers to leaving the tranny off and having the back of the engine exposed? If so is there any preventatives I can use?

Nothing I can imagine, that area isn't sealed off completely to begin with. The flywheel is the only important part you don't want it to get rusty if it is still on the block. Not sure where you are but up here everything rusts fast.
If it is still on the truck either remove it and take it inside or spray some WD40 on it to keep the rust at bay until you come back.
